The NCKX6 protein sequence contains 13 transmembrane segments with a potential cleavage site for signal peptidase and 2 N-glycosylation sites on the extracellular loop between the first and second transmembrane segments, and 2 putative phosphorylation sites in the large intracellular loop between the sixth and seventh transmembrane segments. This variant lacks exons 13 and 14, and encodes a protein that differs from the long form after the tenth transmembrane domain.
